DMT remaining in Naptha after freeze precipitation Options

After scrapping, the leftover Naptha was placed back in the freezer to see what would happen & ended up with more crystals.

this was repeated three times and every time would get crystals crashing out.

what could be the factor causing it not to crash out the first time? (18 hours in freezer, in single small pyrex dish covered)

This is pretty normal. It's likely either due to there being slightly too much solvent for all of the DMT to crash out all the way, or time (leaving it in longer may allow for the DMT to fully crash out). It could also be a mix of the two.
