Does anyone know if it would be ok to use a clamp-down style shaking jar with a vulcanized rubber gasket for my acacia/naphtha soup?

I'm having trouble figuring out if Naphtha will react badly to vulcanized rubber or not...

It wouldn't be the naptha that's the issue, but rather the high ph of your soup that could cause sulphur and other nasties to leech into your soup.

No.
Go on ebay and search PTFE sheet.
Buy a thin one (1mm) when it arrives clean it with acetone then just make small cutouts and insert them into any bottlecap you wanna use and youre set. Just make sure its tight by filling the bottle/jar with water first or you will spill base soup.
No messing around with rubber or other plastic bottlecaps.
