The final basing with sodium carbonate is pretty much the end of the extraction. If you take a look at Gibran2's tek listed on step 12 it shows how to wash the crystals with just water.
The freebased harmalas alkaloids are not soluble in ph neutral water but the excess sodium carbonate is. Each wash should take a little more of the sodium carbonate away, leaving you with nice clean crystals.
You shouldn't have to use any more vinegar unless you just want to clean up the end product some more.

So to make sure you're getting the full yield, it might be wise to add a little bit of NaOH to the mix after you've added the sodium carbonate.
